After the cleaning process, hydating, fatiliquoring, filling, impregnating, sanding, adhesion & dyeing. Scratches are visible in some areas. What should I do?

Repair of any kind is always done first prior to Refinishing (this is a subject that will not benefit your situation here; maybe ask the next time when you have a job at hand and I shall go into details)

I think what you are asking is how to fix visible unaccomplished repairs that shows after refinishing.

It is too late to use Leather Bond-3D for all the flaps as the fibers are coated by the finish.

It is best to sand with a DREMELŽ Contour Sander to get rid of roughness.

Mix Leather Bond-3D with Stucco-90 plus existing color; then do the filling-up and sanding off to satisfaction.

Follows with touch-up refinishing, and follows with an overall refinishing.

Does it sound right?

What proportion of 3d bond to stucco to color?

Leather Bond-3D is added to the Stucco-90 to give extra flexing to the stucco and color is added to reduce the color difference in the repair.

Stir until the viscousity is right for easy application.

Note:
Remember, all repairs is to be done prior to color refinishing for better "hand" and appearance in the future.
